I've seen complaints from some MINI owners about the engines in their cars having a clicking or diesel-like rattling sound. Interestingly, the N52 (non-turbo) 6 cylinder engines in some BMW models are also having reports of what sounds to be similar noises.
There is a discussion about this on a couple of BMW boards. There's an extensive discussion about this in the 3 Series that began in 2006 and continues to this day here, and a more recent discussion about the same problem in the 128i here.
Obviously these are two different engines and the problems may be totally unrelated, but I'm posting this as it may be helpful in seeing how this is being addressed within BMW.
I inquired right after we purchased the 08 MINI and was told by the dealer that it was just the injectors. Figured the car runs great have a warranty up through 7 years and 100,000 miles so, what the heck. The engine could blow up and I would get a new one.

Its usually when its a little colder outside and when your car sits overnight. its a VERY loud diesel like sound. goes away after about 2 minutes of driving. But it is 100% not a natural sound your engine should EVER be making. my car does it but when first purchased the mini i didnt think anything of it, then i read about the issue and realized its horrible.

I have this same problem. Particularly evident in colder weather conditions where the car has sat for some time. The noise is very concerning, and at times, almost embarassing. :(
